There are two types of gems, Arcane - magic dmg and Fierce - Physical dmg. Grind for the gem required for your class. Also stick with Shadow gear, and buy Stellar when you have enough flux. Just do dungeons, I know it's hard you feel like you get nothing done. But through the dungeons I got a gem box, which gave me a stellar gem.
If a gem is in the upgrade slot, you can't equip it. Don't right click, drag it. Don't worry about it. The short version is that what Trove really rewards is playing a little everyday. Keep it up and you'll just be given a decent amount of stuff for logging in. Do that and play a little bit each day for a week, more stuff. Keep doing it, keep getting stuff, and sometimes bonus stuff. That plus grinding gems and drops is Trove.

Run shadow towers each week. Just farm until you reach 10k PR with any gem you can get and upgrade them. Once you get there, you can make 5k PR classes for weekly contest and get better emp gems that way. Try to keep your Flux for Stellar weapon and ring (you can get one with Physical damage and a bad second stat) and then face/hat.
